Your more than likely suffering from Sleep Apnea, waking up coughing is one sign....can be a temporal lobe disorder or both, you will need a MRI and a sleep study....If you have it you will start with a oxygen mask when your sleeping. Remember alot of these problems start with lack of sleep. The Cleveland Clinic has a good case study linking both.
